Modified setup and installation

Summary of changes:

• Modified setup file to have packages as dependencies
• Modified installation instructions
• Rearranged docs slightly

Temporarily assigning to Mikkel but anyone can review/accept this one.

• Please make html and read through the installation instructions to see if it makes sense
